Setting a whole number of fastest laps means nothing if you lose 4 seconds in one lap.
When Michael had to close the gap he made a mistake and went wide. He made a big mistake when it mattered and it meant the difference between finished 3rd and winning.
They also mentioned he made a mistake in qualifying and that is why he ended up second. Had he started on pole, things would have been very different. Again it was a misake when it matters.
Alonso put in a stunning drive in a car that was clearly slower than the Ferrari. His best time was 3 tenths faster than Fisichella's despite all the pressure and I think he was on a second race engine.
Alonso did make a few small mistakes but in the end he held onto his place despite this being a circuit where we've seen plenty of overtaking and it isn't a Imola.
On similar circuits in the past Alonso overtook Michael (Japan last year is an example, Bahrain via the pits this year). Now I am only speculating but had it been the other way around, Alonso would have found a way past.
