Were the ferraris out on the medium (softer) compound when they set their times at the end of the session?

Yes most of the cars were out on the medium compound at the end of the session but very few actually improved especially in the mid section. It seems track conditions worsened.

We also don't know the fuel loads!

I think Ferrari are a bit worried about their engines, particularly Raikkonen's that they were not pushing to the limit. Raikkonen only did 7 laps
